What do people think if the way Gobolinux does it? It seems a more sensible (and understandable filesystem hierarchy to me, but I wonder if there are problems with the idea).

Nix/NixOS (http://nixos.org/) is a more modern package manager/distro with many goals similar to GoboLinux, but that is actively maintained and has a number of other benefits.
