I understood "auto-immune drug war" to be metaphorically comparing the problems with police misbehaviour to an autoimmune disorder. In autoimmune disorders, your immune system which normally defends against pathogens, instead attacks some part of the body. With police misbehaviour, you've also got a system that should be protecting people instead attacking some of those people.
