Product-wise, Qubes is for local desktop apps whereas Sandstorm is for web app servers.

Technology-wise, Qubes uses virtual machines whereas Sandstorm uses Linux namespaces and seccomp (aka containers, but Sandstorm's sandbox prioritizes security over compatibility, unlike most other container engines).
